Parachromis motaguensis is a riverine species that prefers areas with fallen trees and rocks, often in rapid-flowing waters. Werner (1990) reported temperatures ranging between 20-30 C in its natural habitat.

It is not advisable to house the Mayan cichlid with other cichlids from the Nandopsis group, such as the jaguar cichlid, Parachromis managuensis, the wolf cichlid, Parachromis dovii, or the Motagua cichlid, Parachromis motaguensis.
