Before laying the pond liner, cover the pond area, extending over the pond shelf , with landscape fabric and tuck it into pleats to conform to the shape of the pond.
Use underwater risers (like a brick, flat rock or pond shelf) in the bottom of your aquatic feature to adjust the depth of each basket.
