Finish flooring is often the showcase item in a new home, and any inconsistency in the underlay or sub-floor quickly shows through.

for finish flooring, 3/8 in. for underlayment, and 3/4 in. for wiggle room at the top of the door, and the top of the trimmer (the bottom of the header) needs to be 82 5/8 in. above the subfloor.

You are probably going to have to take up the finish & subflooring in that area and rip or plane the offending joists to get them on the same plane as the "good" joists, lay some new subflooring & try to patch the finish flooring.

The PVC drain plumbing was installed a month earlier, and the toilet flanges had been put in place but not glued (as is common practice) until the finish flooring installation was complete. The toilet flange can rest on the finished floor.
