One answer is to add storm windows; another is to install new replacement windows that have a high R-value. Either remedy, however, can be costly. A less expensive option is to seal the windows using sheets of heat-shrink plastic.
The storm windows that were put on about 20 years ago were supposed to make the house more energy efficient, but honestly, I'm not sure how effective they really are. But more importantly, I just don't like the way they look.
Buy inexpensive interior storm windows, which will satisfy thermal efficiency at least until you can afford better ones.

The goal was to provide a uniform, flat surface for the storm windows to close against, not provide straight lines around the borders. Corners were another problem.

Another problem could be storm windows without weep holes, which are designed to move water away from the sill. And a third culprit could be an air-conditioner that sat on the sill and constantly dripped water on it.

Upgrade leaky windows. It may be time to replace them with energy-efficient models or to boost their efficiency with weatherstripping and storm windows.
So I suggest you put your time and money into improvements that have a bigger payback, such as adding more insulation in the attic, weatherstripping your windows and doors, sealing cracks, insulating the rim joist, and adding storm windows.
